You will now get a notification box come up when you enter the Forum if you have a Private Message. It gives you the option of whether to read it straight away or not.
This is how is used to be on QPRnet where you had a notification rather than just a number coming up above Private Messages which is how it has been here so far.
The only difference is they used to come up on a separate tab on QPRnet, now you stay on the same page, the PM notification box just appears over the top of the home page on a transparent screen.
It should make it a lot clearer that you have a Private Message.

Also this may seem obvious but the easiest way to send a user a Private Message is by clicking on this blue symbol under their profile picture in a thread:
If you want to send a message to more than one user you can go to Private Messages in the taskbar, click Create Message and search via usernames in the Recipients box
The site may have been running for 4 years but I have only just realised that users have to manually select if they want to get an email when they receive a private message. I presumed it was set by default as it is for me, but it appears it isn't!
This is a better way to alert you back to the site.
So to change your settings so that you get an email when you get a private message follow the instructions below:
You need to go to "YOUR PROFILE" > "EDIT PROFILE" > "NOTIFICATIONS"
You then need to scroll down to "PERSONAL MESSAGE"
The default will be on 'never'
You need to change this to "INSTANT"
You will then get an email every time somebody sends you a private message
